Chapter 1 (1-12)Chapter 2 (13-24)Chapter 3 (25-38)
Florida, 2011. Framed for a DUI and imprisoned, young Jolyne Cujoh has been detained. After an embarrassing incident, she gets acquainted with another female inmate. Before she is transferred to prison, Jolyne receives a few items from her family, including a strange Stone Pendant on which she pricks herself. Learning it has come from her father, Jolyne angrily tosses it away. On the way to prison, Jolyne befriends an inmate named Ermes Costello and gains a mysterious new power which allows her to unravel her body into strings. A flashback shows that Jolyne and her boyfriend Romeo Jisso hit a bystander by accident but hid the body. However, Romeo then betrayed Jolyne by hiring a corrupt lawyer, resulting in her being condemned to 15 years in prison. Jolyne manages to exact revenge on the lawyer, but she still stands to lose her youth in the dreary Green Dolphin Street Prison.
Jolyne is briefed on the few official rules inside of Green Dolphin Street Prison before she is shoved into the female ward. In her cell, Jolyne meets her cellmate Gwess. Gwess is a two-faced cellmate who somehow acquired Jolyne's pendant and refuses to give it back. However, Jolyne is more worried about Gwess's strange parakeet. The next morning, Jolyne investigates the parakeet and finds that it is merely an empty husk with the shrunken remains of a body inside. Suddenly, Jolyne finds herself shrunk as well, allowing Gwess to capture her. Jolyne is forced to don a rat skin to scout for ways to escape the prison. The plan goes awry, and Jolyne is soon attacked by Gwess's Stand Goo Goo Dolls. Thankfully, Jolyne also awakens her own Stand, Stone Free, which she uses to beat Gwess into submission.
Jolyne acclimates herself to prison and to her Stone Free, exploring its abilities and limits. Suddenly, Jolyne sees a mysterious boy who warns her not to meet a coming visitor. The next day, Jolyne is called to the meeting rooms, discreetly receiving a gift from the boy on the way. Jolyne then meets her father Jotaro Kujo, who reveals that Jolyne was framed for murder by a follower of DIO named Johngalli A. Their tense reunion is interrupted when Johngalli A.'s Stand begins its attack.
Jolyne and Jotaro are trapped in the meeting room with Johngalli A.'s bullet-redirecting Stand Manhattan Transfer. The mysterious boy reappears to tell Jolyne about a secret passage beneath the prison, but Johngalli A. detects the boy and sends his Stand to pursue him. Jolyne decides to protect Emporio, with Jotaro reluctantly following. Reaching a hidden maintenance area, Jolyne avoids a shot to the head from Johngalli A. and manages to capture and crush Manhattan Transfer. Johngalli A. reappears, but Jotaro quickly defeats him. Jolyne nonetheless realizes that something is wrong and, noticing several discrepancies, realizes that she has been experiencing a dream and wakes up. The real attack was a hallucination combined with an acid that slowly melts its victims, from which Jolyne only awoke due to the boy's gift. Awake but still immobilized, Jolyne summons Stone Free in desperation.

Jolyne and Jotaro awake from their respective hallucinations to find themselves immobilized and being melted by acid. Jotaro throws Jolyne into the door's electronic lock, and the two of them manage to exit the meeting room. Jotaro guides Jolyne through the prison as they make their way toward the beach, where a submarine awaits them. However, Jotaro and Jolyne are caught in a pincer attack from the real Johngalli A. and a second enemy Stand named Whitesnake. Whitesnake ambushes Jotaro and steals two DISCs from him, robbing him of his power and rendering him comatose. Jolyne puts Jotaro in the submarine, but surrenders to the guards in order to pursue Whitesnake's user and reclaim her father's DISCs in hopes of saving his life. Jolyne thus allies herself with the mysterious boy, Emporio Alnino.
Jolyne is put into solitary confinement for her attempted evasion, but Emporio plans on meeting Ermes at her request. In the medical ward, Ermes remembers pricking herself on Jolyne's pendant before selling it. Suddenly, she discovers that she can make stickers appear on her palm. When she puts a sticker on an object, she finds that she is able to duplicate it. Using her new power, Ermes attacks a janitor who tried to rob her; when DISCs suddenly eject themselves from his head, Ermes takes one out of curiosity. The janitor, an unstable depressive named Thunder McQueen, later confronts Ermes about the DISC. Though he shows no hostility, McQueen attempts suicide in front of her, causing his Stand Highway to Hell to force Ermes to share his injuries. While attempting to escape from him, Ermes meets Emporio, who shows her his Stand Burning Down the House and explains the situation to her. Ermes is forced to confront McQueen as he tries to electrocute himself, but she manages to knock him out. After seizing the janitor's hidden fortune, Ermes decides to ally herself with Jolyne.
One evening, two men in the prison's farmlands are killed by a mysterious monster. The next day, a search party of five female prisoners is organized to scan the farmlands. Jolyne volunteers to be part of the group, having read McQueen's memory DISC and seen a stash of DISCs in the wheel of a tractor. The group is forced to put on special bomb bracelets that trigger if they go too far from their leading officer. Suddenly, Jolyne and Ermes notice that their group has gained an extra inmate, but find themselves unable to pinpoint the intruder. However, the guard is suddenly killed and dragged into the water. Ermes and Jolyne are forced to retrieve the corpse and fight off the culprit, a strange monster that can multiply in the water.
Jolyne and Ermes attempt to find the enemy among their group, but soon discover that all four inmates have been killed and used as puppets for the real enemy. The enemy reveals itself as Foo Fighters, a plankton colony made sentient by a DISC and tasked with protecting Whitesnake's stash of DISCs. Foo Fighters divides into two: one part continues dragging the guard's corpse away to trigger the bracelets, while the other runs to protect its stash of DISCs. Ermes defeats the enemy in the water by luring it onto land and dehydrating it. Meanwhile, Jolyne fights Foo Fighters and manages to start the tractor, forcing Foo Fighters to cross the farmlands and dehydrate itself in order to stop it. However, Jolyne decides to spare the enemy by giving it water, reasoning that its mission was the only identity it had. Touched, Foo Fighters allies itself with Jolyne and Ermes, reassembling one of the inmates' corpses to blend in. Jolyne retrieves Star Platinum's DISC. Later, Whitesnake and its user, prison chaplain Enrico Pucci, discover the theft.

In order to get rid of Jolyne and retrieve Star Platinum's DISC, Pucci manipulates another female prisoner, Miraschon, into doing his bidding. In the recreation grounds, Jolyne and Foo Fighters are playing catch when Miraschon confronts them. Miraschon bets the two cannot complete 100 consecutive throws, which Jolyne and F.F. manage. When Miraschon offers to repeat the bet, Ermes accepts to play with F.F. in Jolyne's stead. Interrupted by a guard, Ermes is forced to cheat to catch the ball, activating Miraschon's Stand Marilyn Manson. The Stand seizes not only Ermes's money but her liver as well, intending to sell it to the black market. Jolyne and F.F. enter another bet with Miraschon, and are forced to play catch as they attempt to pursue and defeat Miraschon. Jolyne manages to corner Miraschon in a service lift and beat her into submission with the ball, winning the bet and saving Ermes's life.

Jolyne decides to contact the Speedwagon Foundation. She and the Foundation agree to meet in a courtyard so that Savage Garden can deliver Star Platinum's DISC to the Foundation. Jolyne meets with Emporio and another companion, Weather Report. Weather, an amnesiac whose memories were stolen by Whitesnake, can control the weather with his Stand The group manages to escape from one of Pucci's agents, Lang Rangler, though Lang manages to graze Jolyne with his spit. While Emporio stays behind, Jolyne tries to bribe her way to the courtyard. However, she soon begins to float in zero gravity due to Lang's ability, Jumpin' Jack Flash. Lang Rangler attempts to steal the DISC, but Weather confronts him and protects the DISC. Jolyne and Weather pursue Lang to the laundry room, with the courtyard merely one hallway away.

Enrico Pucci discovers and listens to Jolyne's call. Meanwhile, in the laundry room, Jolyne discovers that the loss of gravity is creating a dangerous vacuum around her and Weather. Thankfully, Weather manages to trap some air by creating cloud suits for the two of them. Lang begins attacking the two from afar by shooting projectiles from his wrists. Lang punctures both Weather's and Jolyne's suits, but Weather sacrifices his own suit to aid Jolyne, taking severe damage. Jolyne manages to pull Lang inside of the vacuum, forcing him to cancel his power and leaving Jolyne free to pummel him. Weather, gravely wounded, is forced to rest in hiding. Jolyne, faced with one last door, uses Lang's card to trick the man on the other side into opening it. The man is revealed to be Pucci himself, returning from the courtyard.

To avoid being exposed as Whitesnake's user, Pucci allows Jolyne to pass him and reach the courtyard. However, Jolyne is confronted by a prison guard manipulated by Whitesnake. The guard shoots Jolyne down, and Star Platinum's DISC falls to the ground. Trapped in the laundry room, the most Weather can do is disrupt Whitesnake's plans by summoning a rain of poisonous frogs. As Jolyne tries her best to protect herself from the rain of frogs, Pucci manages to escape by using the frogs to manipulate another guard. Once the rain stops, Pucci sends Whitesnake to the courtyard to retrieve the DISC. However, a surviving Jolyne seizes the DISC and passes it to Savage Garden, revealed to be a messenger pigeon sent by the Foundation. Jolyne's allies arrive at the courtyard, forcing Whitesnake and Pucci to escape. The pigeon flies off with Star Platinum's DISC, but Jolyne still needs to retrieve Jotaro's memory DISC to save him. Later, Pucci meets with another inmate and presents him with one of DIO's bones.

Jolyne and F.F., worried about Ermes's recent disappearance, decide to investigate her past. Ermes's reason for purposely coming to Green Dolphin Street Prison is revealed: following the death of her sister Gloria Costello, Ermes hopes to find her killer, Sports Maxx, and take revenge on him. Ermes, who has been observing Sports Maxx's every habit, confronts him and seals him inside a swage pipe. As Jolyne and F.F. confront the two, Maxx unveils his Stand Limp Bizkit, along with its power to revive the dead as invisible corpses.
14
Despite seemingly killing Sports Maxx, the trio remain unsettled, especially with F.F. gravely injured. Ermes's fears are proven true when she realizes that Sports Maxx has used his own Stand to revive himself and escape his watery grave. In the prison graveyard, Ermes and Jolyne are cornered by Sports Maxx and his legion of the undead. Ermes puts herself in harm's way to find Maxx, and ultimately triumphs over the invisible killer. After knocking out Maxx's DISCs and killing him for good, Ermes feels her sister's spirit comforting her before passing out.

In a flashback, Pucci asks Maxx to revive one of DIO's bones. To their surprise, something new is born from Maxx's efforts, and the new being begins moving toward the prison's Ultra Security House Unit. After reading Maxx's memory DISC, Jolyne allows herself to be detained in the Ultra Security House Unit to pursue the bone. F.F., suspecting that Whitesnake will attack her, asks fellow prisoner Narciso Anasui, who wields the Stand Diver Down, to help break into the ward. Anasui agrees to help F.F. without hesitation, revealing that he has fallen in love with Jolyne. Meanwhile, prison guards Sonny Likir and Viviano Westwood enter a fistfight after one sprays water on the other. Unbeknownst to Jolyne, Pucci has sent no less than four Stand Users after Jolyne. One of these Stand Users wields Survivor, a Stand that causes its victims to go berserk and become violent. Opening all the cells, a triumphant Viviano Westwood announces a free-for-all.
16
Anasui and F.F. have nearly reached the Ultra Security House Unit. Meanwhile, herself affected by Survivor, Jolyne is forced to engage in a brawl against Viviano Westwood. Westwood reveals his own Stand, Planet Waves, which draws small meteorites from space to act as small projectiles against his opponents. After a long battle, during which another inmate steals the bone, Jolyne manages to outsmart Westwood by using his own boot to capture the force and flames of his meteorites. Jolyne thus declares her victory.
17
Jolyne realizes that her battle is not yet over as two Stand Users approach her. One of them introduces himself as Kenzou, an elderly martial artist and former cult leader who can instantly drown his opponents. Anasui and F.F. finally reach Jolyne, with the latter entering a battle with Kenzou. Kenzou soon reveals his Stand Dragon's Dream, which allows him to protect himself by standing in lucky spots and trigger lethal attacks toward unlucky spots. An ambivalent Anasui and a wounded Jolyne are forced to observe the fight from afar. Though F.F.'s inhuman nature allows her to survive several attacks, Dragon's Dream triggers a series of unfortunate events that lead to a piece of metal slicing her head open.
18
The fight against Kenzou continues as F.F. seeks water to heal herself and misdirect Kenzou. However, Kenzou's ability knocks her down to the ward's execution room, where she finds herself trapped in an active electric chair. Though F.F. is electrocuted, she successfully misdirects Kenzou and manages to share the electrocution with him. Despite Anasui's warning, Jolyne pursues the combatants in order to help F.F. When Kenzou attempts to attack Jolyne, Anasui and his Diver Down phase into her body and disassemble Kenzou's legs, turning them into makeshift springs. F.F. regains consciousness as Kenzou is put out of commission.

At the Speedwagon Foundation facility where Jotaro Kujo is taken care of, several doctors keep track of his status. When a doctor tries to touch his hat, Jotaro instinctively slams his arm towards a doctor, breaking an IV drop container. The cuts he sustains from the glass form the name "Jolyne." At the same time, Jolyne finds the same word etched on her own forearm and realizes that she has come to fully understand her father. Anasui, F.F., and Jolyne continue pursuing the bone and, to their horror, see that all of the dead prisoners have turned into plants. Jolyne herself also begins to turn into a plant when caught in the sun's light. The three discover that the bone has given birth to a Green Baby with a familiar star birthmark on its back, and decide to seize the baby in hopes of luring Whitesnake to them. The group also finds Guccio, the user of Survivor, and puts him out of commission. Outside the ward, the Stand Yo-Yo Ma suddenly appears and devours the dormant Green Baby whole. The group decides to split up, with Yo-Yo Ma escaping with Anasui and Jolyne while F.F. assassinates its user, D an G. As her allies leave, F.F. notices that her jaw has melted and realizes Yo-Yo Ma's true danger.

Jolyne, Anasui, and Yo-Yo Ma are forced to flee from approaching prison guards through a swamp. The guards corner the group, but Anasui manages to incapacitate them. Afterward, Jolyne discovers that her tongue is full of holes, which renders her unable to warn Anasui about Yo-Yo Ma. Jolyne decides to provoke Yo-Yo Ma into attacking, ultimately succeeding in warning Anasui but failing to decipher the Stand's method of attack. Anasui subsequently outsmarts the Stand by wiring its sensor to a frog's brain, effectively neutralizing it. Meanwhile, F.F. finds and attempts to kill D an G, but is prevented from doing so by Enrico Pucci, who reveals himself as Whitesnake's user.
Whitesnake attacks F.F. and attempts to reclaim her Stand DISC, but F.F. sacrifices her body, eliminates D an G, and distracts Pucci long enough to reach a water faucet. However, Pucci inserts a Stand DISC that boils water into her, seemingly destroying her. Meanwhile, with Yo-Yo Ma finally disintegrating, Jolyne and Anasui notice the Green Baby escaping into a nearby patch of grass. The two soon discover that the they are unable to reach the baby due to its Stand, Green, Green Grass of Home, shrinking any potential threats proportionally to their distance from it. Despite being shrunk to the size of an ant, the two manage to trap the Stand inside a bottle. When the Green Baby kicks the bottle toward them, Anasui is nearly crushed by the bottle's weight. However, the baby abruptly stops its attack and restores the two of them to normal size, having taken an interest in Jolyne's own birthmark. For his part, Anasui concludes that the baby cannot be left alive.

A flashback shows DIO testing Pucci's loyalty and gifting him one of his own bones. In the present, F.F. manages to escape from Pucci after contacting Weather Report. Pucci refuses to admit defeat as F.F. meets with Weather Report. The two pairs of heroes reunite, and F.F. reveals Pucci's identity to the group. Suddenly, Weather fatally wounds F.F. and Anasui, having been a disguised Whitesnake the entire time. Pucci himself appears to seize the Green Baby as part of his plan to reach Heaven. Jolyne handcuffs Pucci to herself and engages in a duel with him. Cornered by Stone Free's power and instincts, Pucci throws Jotaro's memory DISC into a dying Anasui, forcing Jolyne to abandon the match. Pucci, left unattended, awakens the Green Baby and fuses with it. Meanwhile, as Jolyne desperately attempts to eject Jotaro's memory DISC out of him, Anasui tells F.F. to take over his body and eject the DISC. However, the soul that appears from Anasui's body is F.F.'s. Having cured Anasui's wounds and saved the DISC, F.F.'s spirit expresses her gratitude at being able to bid farewell to Jolyne before disappearing into the sky.

Having read DIO's diary and fused with the Green Baby, Enrico Pucci leaves Green Dolphin Street Prison and moves toward his final destination. Emporio meets with Jolyne, who has been placed in solitary confinement amidst the prison's heightened security. Jolyne announces her intention to break out of prison and foil Pucci's plans, but the two are interrupted by the prison's head guard, Miuccia Miuller, and her Stand Jail House Lock. Jolyne attempts to attack the head guard, only to find herself back in her regular cell. Gwess reveals that Jolyne is suffering from an affliction that limits her short-term memory to three items at a time. Despite Miu Miu's attempts to prevent her from retaining her memories, Jolyne stitches a command to meet Emporio on her own arm. Meanwhile, Emporio is revealed to be suffering from the same affliction.
Jolyne manages to identify and pursue Miu Miu, but loses track of her in the prison's hallways. Narrowly escaping the prison guards, Jolyne manages to reach Emporio, who intends to somehow print a picture of Miu Miu's face. Suddenly, Miu Miu appears behind the two, having followed Jolyne, and shoots both the boy and his computer. Jolyne chases Miu Miu into the hallway, where the head guard calls for backup, causing Jolyne to lose track of her. As the guards prepare to shoot, Emporio gives Jolyne a binary print-out of Miu Miu's face, which she uses to identify and defeat her enemy. The two hold Miu Miu hostage, using her Jail House Lock to aid their escape. Jolyne reunites with Ermes at the medical ward, and the three break out of prison in pursuit of Pucci. For his own part, Pucci feels himself losing control of his own Stand. Nevertheless, the priest resolves to reach his destination, Kennedy Space Center, where he will await the new moon and finally reach Heaven.
