Chapter 1 (1-12)Chapter 2 (13-24)Chapter 3 (25-38)
Florida, 2011. Framed for a DUI and imprisoned, young Jolyne Cujoh has been detained. After an embarrassing incident, she gets acquainted with another female inmate. Before she is transferred to prison, Jolyne receives a few items from her family including a strange Stone Pendant on which she pricks herself. Learning it has come from her father, Jolyne angrily tosses it away. On the way to prison, Jolyne befriends the inmate, named Ermes Costello. Suddenly, Jolyne gains a mysterious new power which allows her to unravel her body into a thread and she saves Ermes from an abusive guard. A flashback shows that Jolyne and her boyfriend Romeo Jisso hit a bystander by accident but hid the body. However, Romeo then betrayed Jolyne, denouncing her and hiring a corrupt lawyer for her in order to set her to be condemned to 15 years in prison without a possibility of appeal. Jolyne manages to avenge herself from the lawyer but she still stands to lose her youth in the dreary Green Dolphin Street Prison.
Jolyne is briefed on the few official rules inside of Green Dolphin Street Prison before she's shoved into the female ward. In her cell, Jolyne meets her cellmate Gwess. Gwess is a two-faced cellmate who's somehow acquired Jolyne's pendant and refuses to give it back. However, Jolyne is more worried about Gwess's strange parakeet. The next morning, Jolyne tries to investigate the parakeet and finds that it is merely an emptied skin with the shrunken remains of a body. Suddenly, Jolyne is shrunk too and Gwess captures her. Jolyne is forced to don a rat skin to scout a way to escape the prison. The plan goes awry and Jolyne is attacked by Gwess's Stand Goo Goo Dolls. Worse, a guard sees Jolyne in the wrong side of a barred gate and raises the alarm. Thankfully, Jolyne also awakens her own Stand Stone Free. Jolyne manages to beat Gwess into submission and escapes the guards.
Jolyne acclimates herself to her Stone Free, exploring its abilities and limits. She also has to accustom herself to prison and when a girl borrows a dollar from Jolyne, Gwess warns her that those who can't assert themselves in prison are relentlessly bullied. Jolyne thus quickly goes to the girl and forces her to give her back her money plus the interest. Suddenly, Jolyne sees a mysterious boy who warns her not to go to the meeting rooms tomorrow. In another ward, a man is warning about an incoming visit. The next day, Jolyne is called to the meeting rooms and she discreetly receives a gift from the boy. Jolyne then meets her father Jotaro Kujo, who reveals that Jolyne was trapped by a follower of DIO named Johngalli A.. Their tense reunion is interrupted when a Stand appears and a sniper shoots down the guard.
Jolyne and Jotaro are trapped in the meeting room, while the blind sniper Johngalli A. reads the air currents through his Stand Manhattan Transfer. Emporio reappears to tell Jolyne about a secret passage out of the meeting room, but Johngalli A. detects the boy and sends his Stand in pursuit of him. Jolyne decides to go protect Emporio. Reaching a machine room, Jolyne avoids a shot to the head from Johngalli A.'s rifle and manages to capture Manhattan Transfer before crushing it. Johngalli reappears but Jotaro quickly defeats him. Nonetheless, Jolyne realizes that something is wrong and notices several discrepancies. She realizes that she's been living a dream and she wakes up. The real attack was a hallucination combined with an acid that slowly melts her and Jotaro. Jolyne is awake but still immobilized.

Jolyne and Jotaro are caught in a psychological assault that made them live a dream while an acid is melting them in the meeting room. Jotaro finally awakens too from his torpor, though they are both immobilized. He manages to send Jolyne into the door's electronic lock in order to open it and the both of them exit the meeting room. Jotaro has planned everything and guides Jolyne through the prison in order to reach the beach, where a submarine awaits them. However, Jotaro and Jolyne are caught in a pincer attack from the real Johngalli A. and a second enemy Stand named Whitesnake, which steals two DISCs from Jotaro, robbing him of his power and putting him in a coma. Jolyne puts Jotaro in the submarine, which automatically goes away, but surrenders to the guard in order to stay in prison. She plans on finding the DISCs and give them back to Jotaro to save her father, and thus allies herself with the boy named Emporio Alnino.
While Jolyne is put into solitary confinement for her attempted evasion, Emporio plans on meeting Ermes at her request. In the medical ward, Ermes suddenly awakens when the janitor tried to steal from her. Confused, Ermes remembers having pricked herself on the Stone Pendant when she picked it up and then suffered from a fever. Ermes then discovers that she can make stickers appear on her palm. When she puts a sticker on an object, she can duplicate it. She attacks the janitor and is surprised to see DISCs sprouting from him and takes one out of curiosity. The janitor, an unstable depressive named Thunder McQueen confronts her about it. While he isn't hostile, McQueen's Stand Highway to Hell makes it so Ermes will share McQueen's fate. While attempting to escape from him, Ermes meets Emporio, who explains the situation to her. Ermes is forced to confront McQueen as he tries to electrocute himself but Ermes manages to knock him out. Ermes decides to ally herself with Jolyne.
One evening, two men are killed by a mysterious blob monster. The next day, a search party is organized with some of the female prisoners to scan the farmlands of the prison. Jolyne volunteers herself because she's read McQueen's memory DISC and seen that there is a stash of DISCs in the wheel of a tractor. Unfortunately, their hands are tied because they must put a special bomb bracelet that trigger if they go to far from a guard. Suddenly, Jolyne and Ermes notice that there is another extra inmate who's sneaked inside of their group but they cannot remember who was called up and who's the intruder. However, the guard is killed and his corpse is being taken away in the water. Ermes and Jolyne are forced to go retrieve the corpse and fight off a strange monster that can multiply in the water.
Jolyne and Ermes accuse the other prisoners to be the enemy. Frightened, they begin to accuse each other, but soon the heroes discover that the entire party has been killed and taken over by Foo Fighters, a plankton colony made sentient by a DISC which is tasked with protecting the DISC stash. Foo Fighters divides into two, one taking away the guard's corpse to trigger the bracelets, the other heading in the main hanger to protect the DISC. Ermes takes care of the one in the water, luring it on land and killing it by sprinkling it with the dry dust of one of the inmates' corpse, which dehydrates it. Meanwhile, Jolyne fights the Foo Fighters in the hangar. She manages to start up the tractor, forcing Foo Fighters to cross the farmlands in order to stop it and it loses its water. However, Jolyne spares it. Touched, Foo Fighters allies itself with Jolyne and Ermes, and takes over one of the corpse to blend in. Jolyne retrieves the Star Platinum DISC. Disturbed by a guard, Ermes has to cheat to catch the ball but Miraschon's Stand Marilyn Manson activates. It senses Ermes's trickery and takes her money but also her liver to sell it to the black market. Enrico Pucci learns about Jolyne's call. Meanwhile in the laundry room, Jolyne discovers that her loss of gravity is creating a dangerous vacuum around her. Thankfully, Weather manages to trap some air by creating cloud suits for the both of them. Still, Lang can harrass them from afar with his wrist shooters. Weather tries to go away to get more air while Lang shoots at him and Jolyne does her best to protect him. Finally, Jolyne manages to pull Lang inside of the vacuum, forcing him to cancel his power. Jolyne is thus free to pummel him. Weather is gravely wounded and thus is forced to rest in a corner. Jolyne has to go through another metal door before she can reach the courtyard and trick the man in the other side into opening it. The man is revealed to be Pucci himself, who's come near the courtyard to check on it.

Pucci decides to trick Jolyne and allows her to reach the courtyard. However, he has brainwashed a prison guard and put him there just in case, and the guard shoots Jolyne and she loses the DISC. Trapped in the laundry room, Weather cannot help Jolyne but creates a huge chaos by causing a rain of poisonous frogs. Wounded, Jolyne tries her best to protect herself from the frog rain. Pucci too is exposed to the rain when the frogs break through a skylight. Using his powers, Pucci manages to escape the rain. When the rain stops, Pucci sends Whitesnake to retrieve the DISC but Jolyne snatches it and gives it to Savage Garden, a messenger pigeon sent by the Foundation. The pigeon escapes with the Star Platinum DISC, but Jolyne still needs to retrieve Jotaro's memory DISC to save him.

With Ermes's disappearance worrying Jolyne, her past is revealed by F.F. Her reason for purposely coming to Green Dolphin Street prison is to find her sister Gloria Costello's killer, Sports Maxx, and take revenge. As it turns out, Gloria's testimony against Maxx led to her murder, which subsequently led to Ermes losing her father and their family restaurant. Ermes has been carefully stalking Sports Maxx and observing his every habit to find the best place to isolate and kill him. At one point while Maxx visits the workshop, Ermes reveals her identity to him. A battle ensues; Ermes uses her Kiss to trap Maxx inside a pipe, but Maxx unveils his Stand which summons the invisible undead, Limp Bizkit. Meanwhile, Jolyne and F.F. are caught in between the fight.

The battle of vengeance continues. Despite seemingly killing Sports Maxx, the trio remain unsettled, especially with F.F. gravely injured. Ermes's fear is proven true when she realizes she cannot see Maxx's corpse and isn't sure whether he's actually dead. In the prison graveyard, Ermes and Jolyne strategically figure out Maxx's ability whilst battling against the zombies. Ultimately, Ermes wins the battle after using her Kiss to duplicate Maxx's head and fuse the cloned parts together, knocking out his DISCs and killing him for good.
In a flashback, it is revealed that Pucci has requested Maxx to modify DIO's bone. To their surprise, not only has the bone disappeared, but something has been born from Maxx's attempt to resurrect the original owner of the bone, and that its presence is nearby. In the present, Jolyne finds herself stuck in the Ultra Security House Unit while F.F. asks the help of fellow prisoner Narciso Anasui, who wields the Stand Diver Down. Anasui agrees to help F.F. without hesitation as he reveals that he has fallen in love with Jolyne. Meanwhile, the guards Sonny Likir and Viviano Westwood degenerates into a fistfight after an argument. Unbeknownst to Jolyne, Pucci has sent no less than four Stand Users after herto stop her with the Stand that DIO had given to him: Survivor, a Stand which makes its victims go berserk and unable to differentiate between ally and foe.
The Stand Survivor has rendered everyone in the punishment ward berserk. Meanwhile, Anasui and F.F. have nearky reached the courtyard linking to the Ultra Security House Unit. Affected by Survivor, Jolyne is forced to engage in a brawl against Viviano Westwood. Westwood unveils his Stand, Planet Waves, which draws small meteorites from space to act as small projectiles against his opponents. After a long battle, Jolyne manages to outsmart Westwood by using his Stand against him and thus declares her victory.

Jolyne realizes that her battle against the prisoners is not over - at the same time, another prisoner named Kenzou, an elderly martial artist, reveals himself and his Stand, Dragon's Dream. Anasui and F.F. finally appear with the latter fighting against Kenzou, although not without Dragon's Dream complicating the battle with lucky and unlucky points of interest according to the rules of Feng Shui. Anasui joins up with Jolyne and advises her to observe the fight carefully. With the unpredictability of Dragon's Dream, F.F. later gets herself within an unlucky spot and a series of unfortunate events lead to a piece of metal slicing her head open.
The fight against Kenzou continues. F.F. is slowly but surely cornered by Kenzou's seemingly invincible ability. He is also revealed to be a former cult leader, all the while he tries to start yet another cult in the prison. After a battle of of kicks and punches, both Kenzou and F.F. find themselves in the execution room and eventually suffer from a deadly electrocution by the electric chair. Although Anasui refuses to help as he had only vowed to protect only Jolyne, she finally joins in to help F.F. When Kenzou attempts to attack Jolyne, Anasui and his Diver Down, which was hidden inside of Jolyne's body, modifies Kenzou's legs as soon as he touches her, turning them into horrific strings. Kenzou bounces everywhere as F.F. regains her consciousness.
At the Speedwagon Foundation facility where Jotaro Kujo is taken care of, several doctors keep track of his status. Despite seemingly asleep, Jotaro slams his arm towards a doctor after the latter tries to reach for his hat, breaking an IV drop container. He cuts his arm on the glass and the wounds strangely write the name "Jolyne". At the same time, Jolyne finds a "Jolyne" scar on her forearm. Anasui, F.F., and Jolyne continue their journey within the prison and finds a man holding a bone with a weird root-like growth on his back. To the trio's horror, all the dead prisoners had turned into plants, Jolyne herself begins to also turn into a plant under sunlight, and the Bone seems to have a will of its own and has "given birth" to a Green Baby with a familiar star birthmark on its back. They also find Guccio, the user of Survivor. Outside the ward, they meet the Stand Yo-Yo Ma, which devours the cocoon of the Green Baby whole. The group eventually split up with F.F. being left behind and Yo-Yo Ma going with Anasui and Jolyne, but not before F.F. sees her jaw melting and realizes that Yo-Yo Ma is a dangerous Stand.
Jolyne and Anasui find themselves having to flee from the prison guards through a swamp accompanied by Yo-Yo Ma. Just as the guards prepare to fire on them, Yo-Yo Ma releases a swarm of mosquitos from its mouth, which then sting Jolyne in the face. After fleeing, Jolyne later discovers that her tongue is full of holes, which renders her unable to warn Anasui about Yo-Yo Ma. Anasui subsequently outsmarts the Stand by sabotaging it through wiring its sensor to a frog's brain, overwhelming it with the frog's instinct. Meanwhile, F.F. tries to find Yo-Yo Ma's User, D an G, but ends up encountering Enrico Pucci himself.
F.F. briefly hesitates between shooting D an G or Enrico Pucci and then decides on D an G. The split second decision gives Pucci an opening to send in Whitesnake and extract F.F.'s Foo Fighters DISC. During the battle, Pucci inserts a Stand DISC giving the ability to boil water into Foo Fighters. In the swamps, with Yo-Yo Ma finally disintegrating after the death of D an G, Jolyne and Anasui reach for the Green Baby. When the Green Baby flees, the two discover that the they are unable to reach the baby due to its Stand, Green, Green Grass of Home, and its ability to things shrink proportionally to their relative distance to it. They subsequently manage to trap the Stand inside a bottle and sees the Green Baby crawling on her. Anasui deduces that the child has taken an interest in Jolyne and stopped its attack.

Before the events in the prison, it is revealed that after DIO tested Pucci's loyalty, he gifted him a piece of his bone which later "gave birth" to the Green Baby. In the present, the Stand Foo Fighters manages to escape from Pucci thanks to Weather Report's help. Despite panicking after realizing that two of Jolyne's allies has finally discovered his true identity, Pucci determines that he has not lost yet. Foo Fighters, Anasui, and Jolyne finally unite together with Weather Report, until the latter suddenly attacks the group. He is revealed to be Pucci in disguise, and, seeing the Green Baby, announces that he's found the way to "Heaven". A short battle between Jolyne and Pucci ensues which ends with Pucci gaining the Baby, Foo Fighters and Anasui incapacitated, and the latter with Jotaro's DISC inserted inside him. For the sake of Jolyne, Anasui tells Foo Fighters to take over his body and eject the DISC from his body. However, the soul of F.F. comes out of Anasui's body, and she reveals that she had cured his wounds in her dying breath. As F.F. disappears into the sky, she bids goodbye forever, knowing that even if Jolyne uses her Stand DISC, it would no longer be the same F.F. anymore.
Enrico Pucci finally gains new powers after reading DIO's Diary from Jotaro's memory DISC. He leaves the prison with the profound knowledge of a specific location: North latitude 28° 24', West longitude 80° 36', where he would wait for the new moon and then Heaven would come. Jolyne is then again brought to the prison and sees herself under the surveillance of the prison guardian Miu Miu. Miu Miu uses her Stand Jail House Lock to render Jolyne unable to gain new pieces of information after three times, thus hindering her plans to escape the prison. With Emporio's help, the two attempt to untangle themselves from Miu Miu's trap.
Jolyne's struggle against Miu Miu continues. Although her inability to memorize more than three new things cripples her, she successfully uses Stone Free to attack Jail House Lock, and holds Miu Miu hostage with Emporio after utilizing their bodies to retain pieces of information. Jolyne forces her to use Jail House Lock on the guards chasing them, confusing them with their amnesia. With Miu Miu out of commission, Jolyne and Emporio also find Ermes, who tags along as they escape the prison. Meanwhile, Pucci's power seems to have grown out of control after seemingly speeding things up. It seems that Whitesnake is not his Stand ability anymore, but he is nonetheless stern in his objective. His destination is finally set: the Kennedy Space Center situated in Cape Canaveral, with the new moon being in six days.
