Seems more like the Wachowskis showing off their CGI effects than a JoJo reference. Although it's pretty common for Hollywood directors to "steal" from other techniques in film, the Wachowskis never stated JoJo's Bizarre Adventure to be their inspiration in filmmaking so we can't explicitly say that they referenced Vento Aureo.

Well, they should show off their CGI skills, because the CGI in the second Matrix was absolutely terrible. Now, Agent Smith's tooth didn't fly out, but if it did then that might be a reference, but given the number of things in JoJo, there are a lot of techniques and objects people may use that come from there, and it's hard to discern if it's a JoJo reference or not, especially if you are hardcore JoJo, like me.

Technically speaking, yes. But the strongest character is Kira, as Jotaro was trying to destroy Sheer Heart Attack, and his theme started playing, and Sheer Heart Attack is the only Stand/Sub-Stand to not be defeated when a characters theme is playing.
